We use a 3rd party Shipping program. When we print the Buy Amazon Shipping label some are printing a 2x2 in printing areas instead of the 4X6 Thermal labels.

I also use a 3rd party program to ship orders that is integrated with Amazon's buy shipping, and I didn't have this issue at all. Did you find that it happened more with one type of shipping method than others?

I admittedly do not know much about printing Buy Amazon Shipping labels, but take a look at this troubleshooting information for Amazon Print Connect. Under the "Common Known Issues" section there is some troubleshooting steps for Fedex labels specifically.
